I played FO3 multiple times with different mods each time. In order to insure that I didn't have residual left overs from the mods, I did a complete uninstall and reinstall of FO3 between each game.

Does anybody know if I'm I going to have an issue doing this with the Steam authentication system?

Because OP is asking about NV. Shouldn't have any problems uninstalling and reinstalling with steam, there is no limit on installations
