I complete Capitol prime (big deal, easiest part of the game)...all the arks come out of the game, get the credits but it keeps sending back to complete Capitol Prime. Am I missing something? or is this usual?

Yah, you finished the game and need to start a new one. If you keep playing the same game it will start you back where you last saved.
