I found a partial fix on another forum (Wide Screen Gaming Forum)
Step 1) Go to My Documents>My Games>Skyrim and open up SkyrimPrefs.ini
Find the lines below and input your resolution (this is an example of mine)
iSize H: 1080
iSize W: 5760
Step 2) Go to http://widescreengamingforum.com/forum/forums/multi-monitor-gaming/multi-monitor-gaming/18156/eyefinity-skyrim-confirmed-hor-broken-m?page=14#comment-234169 and download the temporary.exe in the post.
Step 3) Extract the temporary.exe to the desktop
Step 4) Launch the game through Steam and load a save. Pause the game.
Step 5) Alt-Tab out of the game and launch the temporary.exe that you extracted earlier.
Step 6) Alt-Tab back to Skyrim.
Step 7) Unpause the game and press the "1" key
It doesnt correct the game's lack of eyefinity support completely. It just makes it a bit more playable. The downside is that this has to happen every time you launch the game.

This will work for me for now until a more permanant solution comes around.
