1. If you did not ask the Jearl of Markarth about becoming thane *before* buying the house in Markarth, you are given no option to become thane.
2. If you picked up "Finn's Lute" or the other two instruments related to the college of bards quests *before* you start the quests, then you will have the following problems: When you turn in the lute (in my case) you will get the reward but the item is not removed from your inventory and the quest will not complete.
3. If you re-read The legend of Red Eagle book after finishing the quest previously, you will be given the quest again but you will not be able to complete the quest twice and will be stuck with it.
4. If you did not sell the "Strange Amulet" during the "Blood on the Ice" quest in Windhelm, you will not be able to get rid of it later.
5. If you collect the Amulet of Talos from the excecuted man's body in Solitude or (not confirmed) from another source before getting the quest directive from the man's sister to retrieve it, you will not be able to finish the quest. The woman will give you the quest-ending dialogue but you will not recieve the reward and as said previously, the quest will not complete. You can however, drop the Amulet's of Talos you had acquired thus far.
6. Mannequins will often malfunction and parts of the body equipped with armor will disappear.
7. Several characters (such as Lydia the housecarl) are meant to be available marriage partners but you will not be given the dialogue option to marry them even when you wear the Amulet of Mara.
8. You will not be able to turn in one of the Eyes of the Falmer to Devlin in the Thieves Guild for a Larceny Target Reward.
9. A follower (in my case Lydia) can be permanently lost in certain dungeon traps ex: the hall of swinging blades if they get pushed into the wall.
I have encountered many more bugs besides these but there are some I couldnt remember and others that I thought too minor to list for the time being. It's possible to see a pattern in many of these bugs, namely the type that deal with acquiring a quest item or completing a quest objective *before* you start the quest it is meant for. This was also a problem in Fallout 3 and NV but in a smaller capacity in my opinion.
I wrote this up for my own personal record and to bring to light these bugs so that Bethesda may fix them. I'm sure many on the forums have encountered the same or similar bugs in your gameplay and bugs much worse than these in some cases. Feel free to post your own problems here if you wish to.
I'll be testing these out after the next patch comes out but I dont expect many of them to be fixed by then mainly because the next update sounds like it deals mainly with larger tech issues such as the fps problems. I will still keep my fingers crossed.
Good luck everyone.
