Deleting DataScript files

So I was having some serious issues with a couple interior locations and one particular exterior location. No matter what mods I unchecked (I unchecked all of them) the crashes would always happen at the same place (entering the locations through the door or passing a specific point in the exterior cell). Not knowing what to do I poked around and figured it must be some scripts that were clashing with the whatever scripts Bethesda was using. I also knew about how Skyrim mod's work differently and that the scripts aren't actually deactivated when you deactivate a mod.

With that said, I found Data/Scripts in my Skyrim directory, so I decided to back it up and then just delete all the files. To my surprise, all the specific crashes stopped. I'm not getting any other weird issues either with mods not working (well, at least not yet).

My question is: Should I delete those files? Am I going to run into problems from deleting them? Inside the script folder there were 44 .pex files (almost all 1kb) and another folder called "Source" with 22 .pex files that had the same name as the files in the above folder (plain ole "Script" directory).

I imagine all of the specific scripts for Bethesda's stuff is packaged into the .bsa files so only the one's in this directory are mod related. Should I start placing them back one by one to find the culprit or am I safe just getting rid of all of them?
