The Ebonheart Pact does seem stronger, but the other sides have their advantages too. The Aldmeri Dominion has the Psijics, for example (depending on if they're engaged in the world or not at the time) and also the best mages in the world. The Daggerfall Covenant has...uhm...well I guess Orcs and Redguards are above average fighters and the Bretons are good at magic/trade/non-combat things...
In any case, yes the Ebonheart Pact probably does have the advantage on the whole (living Gods) but you need to remember that the Tribunal is not all powerful. When the Empire invaded Morrowind they could only fight the Empire to a standstill, and eventually had to accept becoming a province through treaty if not conquest. The Tribunal's role is typically that of leaders and champions - Vivec commands armies, Sotha Sil does research, Almalexia cares for people and administrates but these aren't the sort of people that burst onto the battlefield, single-handedly slaughtering entire armies. It could also be that by this time, Dagoth Ur has resurfaced and is actively combating the Tribunal, if not preventing them from recharging their powers entirely.
Also keep in mind that while the world is divided between these three factions, they aren't focused on one another. If anything, it sounds like each faction is fighting to invade Cyrodiil and overcome Molag Bal, so in that sense it's probably more of all three countries sending expeditionary forces to a central location rather than actually invading/rauaging/conquering one another.
