Come to think of it, there are many ways to interpret it too. It opens up more roleplaying ideas. Maybe Baalgruuf was actually bad and thought it was an easy way to get rid of you. He didn't want to expend more resources to Farengar's project, and thought you were no great loss. But if you succeeded, it could be a win win situation for him. Or maybe he really is a neutral, decent guy, and this was a last ditch effort to stave off war, befriending you, making you Thane, hoping that you'd see the "light" or simply leave him alone.
Either way, it's better than just trudging through one questline, killing an opposing side without any up close talks with them. Which is what a Civil War quest in and of itself would do.
