I was just thinking about it and considering that we probably wont be able to see the enemy factions much in a friendly circumstance or go questing with them, will we be able to do this in guilds...I mean it would make sense wouldn't it?

You can be certain that guilds will not be cross faction. And really it would make no sense to do so as they will not be able to play together cross faction
