I remember a feature of Wrye Bash for Oblivion was to let you load specific mods depending on the character you were using, so for example only a stealthy character would load any stealth mods, etc.

Does the Skyrim version still have this feature?

Absolute best place to ask this is in the wrye bash thread.

There is save game profiles and the option to load masters of a save game.

Also in both games there are multiple install managers for having more than one install, which I find a tidier solution.
