I prefer to walk around in-game and find good places, near where I've seen cool landscapes.

Explore the Tamriel worldspace in the game and find any empty space/area that you like. Look at the worldmap ingame and take note of the approx area. Then go find it in the CK.

Spacing might be a problem, though, as Skyrim is crammed with locations.

This, took me forever to find a good location for my mod and I ended up building it right in front of a stormcloak camp, so now that is some extra stuff I have to deal with :/

Find a flat plain somewhere near a water source, and general traffic, maybe even near a mine. I would add a mill, two wells, graveyard, blacksmith, alchemy/spell shope, general store, 3 farms, 1 mine, stables, wooden walls and gate. For your private manor you could have a stone wall surrounding it. Also don't forget a place to worship, barracks and a jail.

What looks like empty space in the game is seldom empty in the CK. Skyrim is FULL of stuff. Be sure you use a Wilderness cell or cells - you probably won't fit a decent village in one cell, and don't use a named cell. In fact, try to stay at least a full cell away from any named cell. That is tough.

Part of the fun is actually finding the location. Personally, I don't care about choosing locations that don't create mod incompatibilities. As long as it's compatible with the mods I PERSONALLY use, I'm good.

I decided on my location for http://skyrim.nexusmods.com/mods/10398 even before the Creation Kit was out. I then built Primby Village right there when I finally got the creation kit. I called that location "home" whenever playing the game before I could even move a single tree in the landscape. LOL

I've already picked out two spots for my first two villages. One is sort of near an occupied location but it should be safe enough. Or I can just have stronger guards there or something :P The other is right next to a "POI" cell (Point of Interest) and I'm simply planning to work that cell into the village's story so that it isn't just sticking out like a sore thumb.
