I do not want to sound like a jerk...but the dwemer just did what every advanced civilisation would do. Study and experiment on the lesser beings. We (humans) are doing it all the time.

No, the Nords drove out the Falmer from their land when they came back from Atmora. Skyrim was just as much the Falmer's as it was for the Nords.

imo i wouldnt want it to be truly answered. But thats just me. Isnt it something to do with becoming the skin of a God?
Umm... All I can say is that because the Dwemer lived in separate city-states, they may not have even all been involved in the atrocities committed against the Falmer.

The Dwemer used the Heart of Lorkhan and Kagrenac's Tools to become the Skin of the Numidium, the mechanical (very) Giant monstrosity from the first two games.
