All of a sudden, High Hrothgar shook, even had a sound effect, and I was not getting a shout, fighting a dragon, or anything

It may have been a dragon flying over. There is a shudder effect and sound in the game when the dragon "spots" you as it flies by. It is just as you described.

Now, the dragon does not always stick around to fight after this, although this is usually the trigger to prepare your self.

Ive only seen 2 Dragons that high up.
Both were part of the Story.

Dragons spawn randomly. I have not looked in the editor to know if they disabled it or not in that cell, but even then, glitches happen.

Two possibilities:
A) A Greybeard spoke
B) A dragon appeared (I've had it happen to me, but the Greybeards didn't help me at all
