I am currently running through the first major mission (avoiding spoilers for those who are even newer to the game than I am). I've done what I came here to do, and am now on my way to Samuel the Boatman. In the large area with the barracks where the sick overseer asks another overseer to end his life and the mess hall next door with the sleeping hound, I climbed to the top ledge of the main building where there was an open window. As I looked out towards the ocean I noticed a walkway on the big building towards the left and wondered if I could get up there. And that was when I noticed a shape that looked like a man standing on the walkway. I zoomed in with my go-go-gadget spyglass, and POOF the man disappeared in a pillar of black smoke before I could even get a look at him. I am curious as to who this is, but I AM NOT asking. I have a pretty good idea of who it may be. Anyone else noticed this figure as I have?

The same that attack the Empress? They are Assassin's, later you find more of them

Indeed. I have a terrible habit of making over 300 saves for every game I play haha. However, he's hard to see since you can't look directly at him, so a picture probably won't do it justice. It would be best to see for yourself. I'll still post them though. - You'll have to excuse the quality, I had to use my phone for it. Also, I learned that as long as you aren't "in 'his' line of sight" he won't disappear. The reason I wrote 'he' is because 'he', upon being able to actually see it thanks to viewing from the side, looks like one of those potato sack training dummies you see scattered around the game at certain points. Pretty odd.

It's probably one of Daud's assassins since you find them in that mission the second time you go to it and they tend to leave that particle effect with their Teleportation (which is an actual teleportation and not a super fast dash like Blink is).

He looks like a training dummy. I have no clue what that is, but if you look directly at it from another building it disappears. And as this is the first mission I don't have the x2 zoom.
