As in, does anything bad(outside of incinerating that one scientist) happen when you kill them? I know you need to kill some of them to get PDAs, but is there any reason why I shouldn't?

Nothing goes wrong when you kill an NPC, as far as I know. All goes on accordingly. In fact you can kill the sarge and he'd be back alive in whatever level he's needed again, with the story being the same.
