I suggest to only use Wyre Bash to install mods for Oblivion if you are already using it to make a Bashed Patch.

What kind of problems? I found that All Natural - Real Lights was making every interior way too dark caverns were pitch black to where I couldn't see a thing. Ended up having to remove Real Lights to resolve the problem.

what is your load order?

"All Natural - Real Lights.esp" have to be loaded before "All Natural.esp" and "All Natural - SI.esp".

Did you had the "All Natural - Indoor Weather Filter For Mods.esp" be in there too (in Data folder but not activated) at the last load order when you created the Bashed patch?

Try moving All Natural Real Lights after All Natural - SI.esp [Version 1.36] in load order and see if it makes a difference. Are you using BOSS to sort order?

Or just visit any dungeon and see if there are any out of place lights (light without it's source), or are they dark, and with actual light sources only (like torches, campfires). If you see any light without light source, only then you can tell it's not working.
