No. Whatever you bring to them, you can keep. I brought the Pulse Gun, saving before I did like literally 10 minutes ago for the first time and I got to keep my gun (which helps later on in the quest, ironically).

Yeah, I read some spoilers... Pulse gun it is, considering what I go up against at the end... :blink:
