Finally topped out at level 30 but the perks list still has several listed that are not highlighted. Are these the ones you get by accomplishments in game (killing bugs, etc)?

You probably don't have the requirements to get them (such as high enough Per, ST, Luck, Barter, whatever). The perk list at level up does not include ones you get via challenges or anything else - only ones you can select at level-up.
