Black Mountain, REPCONN, and Jacobstown. You may also find them randomly attacking at other places.

The Mutants are in the REPCONN Basemant. There are like 2 mines that have Super Mutants defending the area.

Then you clearly haven't done the mission that's in REPCONN.

Try discovering Jacobstown, it is in the mountains to the far west of the game map. You'll find a familiar friend from Fallout 2 there.

The quest for Jacobstown can be obtained by going inside the resort and talking to Doc Henry in the back of the building.

Overall you seem to find very few ghouls and super mutants compared to FO:3
Most of the enemies are normal humans but differ do to the various factions.
