Question about microstutter?

So i had a question about the microstutter in skyrim. On my game the only time i get that annoying microstutter is when im in a house or dungeon. But its not every house or dungeon? And you can clearly see it when looking at a wall and moving or moving while looking at the floor. But thats the only time it happens. Never outside and never in a city. Just select houses and dungeons? And i run FRAPS and im getting nice smooth 60 fps.

So i downloaded the Simple Borderless Window mod from nexus and good god it completely fixed it! Nice smooth combat and being able to look around without the game having a seizure. And i asked my self, why such a simple fix like going to a window mode fixed it? It just blows my mind how something so annoying is fixed like that. Anyways my question is why do you think that I get microstutter in fullscreen, but not playing in a window mode? I already have a fix im just curious as to why it works now?

Here are my specs if it will help:
cpu: AMD Phenom II X6 1100T @ 3.3ghz
motherboard. ASUS M4A89TD Pro/usb 3
ram: Samsung 6 GB
gpu: Sapphire Radeon 6950 2 Gb
hdd: Hitachi 1 TB 7200 rpm
psu: Corsair 600 watts

I think having borderless window makes it so that the game runs at 60 hertz, because it's not fullscreen and simply just on the display like everything else.
While having Skyrim fullscreen makes the game run at 64 hertz, thus skipping frames and thus causing microstutter.
