Ok if I complete the stormcloak/imperial questline without touching the main story will it effect it?Like season unending when you have the meeting with both sides?How will the meeting go if stormcloaks or imperiels are wiped out?

There will be no meeting; Balgruuf will let you do what you need to do if the war is over.
