I'm doing this quest and I just read a MQ related quest is tied to it? If I do this sidequest now, will it bug out the MQ?

I might be wrong. I happened to be on the Elder Knowledge quest at the same time so I got the quest update. It scared me because I forgot what MQ phase I was on. I guess it was just a coincidence.

But is it a long side quest? Is it worth going through Blackreach twice, or wait til I get the Elder Knowledge MQ and do that and Discerning the Transmundane side quest at the same time/

I just did the entire quest and got the elder scroll with having never starting the main quest on this play through. Does not seem to affect it since the MQ is just to get the elder scroll and use it at the throat of the world. I would imagine no bug there.

You won't have to go twice. Both the MQ and Discerning Transmundane require you to find the Elder Scroll of Blackreach, but the same Elder Scroll works for both quests. Neither quest consumes the Elder Scroll, so no need for a second trip.

Spoiler

Though after the MQ, you can hand the scroll off to the librarian at the College of Winterhold, so I'd make sure I was done with it before then.
