bah maybe I came looking for help too soon, after I posted this I started messing around with settings and managed to fix it

what I did was tell the water to reflect everything (it was currently only reflecting land) I have no idea why It was only reflecting land because there is no noticeable performance hit

anyway doing that seems to have fixed the problem, Hopefully this post will still be helpful to someone else experiencing the same issue.

Thanks again

Flickering water can also be caused by too high FPS if you have a high-end rig. Adding more and more computational weight (improved shadows and textures, distances etcetc) can bring your FPS down below the "critical point" giving the impression of fixing the problem. With my setup I get flickering water when going above ~85-90 FPS (with 120hz monitor and vsync on) together with other issues such as broken physics and flickering/distorting animals/NPCs. I'm forced to use FPS limiter causing micro-stutter with 120hz monitor in turn.

I get it on occasion after fast travel even with v sync on using a 60 hz monitor but traveling to an interior cell and back out has always cleared it up.
