I fast traveled to Riften to sell some junk but as the town loaded up around me I found myself in the middle of a battle between the people of Riften and a legion of the Afflicted! Being caught off guard I died some moments later but I wanna know if anyone else has had a similar incident?

Never heard of that. But when in doubt, kill everyone and let Talos sort them out.
