Which house? Did you buy the house, put your items in it then go and buy upgrades? If so some containers go away when you purchase upgrades. Had that happen to me, other than that I don't know how your items disappeared.

Are you playing on PC, console? Are you using mods for your home, or did you uninstall mods to that effect? What other mods are you using? Did you verify the integrity of your game cache in Steam? etc. You must help us so that we can effectively help you. ;)

Trainwrecker101 says it's a glitch so it probably is. I've heard other people mention "thieves" in the game (I've seen the NPC ones in Riften.), but IDK of they were joking or being serious. The Jarls mention that the housecarls guard your home, but that may just be dialogue.

I had that happen playing on a PS3. I went into the house and it had reset itself as if I was entering for the first time, so all my stuff was gone. When I saw all the interior doors all closed again I knew something was up. I reloaded the last save prior to going back into the house and everything came back. Now when I enter I check the bookcase for books, if they’re gone I reload.

Where was Lydia during the time of the alleged crime? She is "sworn to carry your burdens," after all.

I actually walked into Breezehome one day and heard her say, "Can I help you with something?" I thought she'd gone all Jordis or Calder on me. Turned out she was addressing the guard who hadn't finished his boring anecdote and had followed me in.
