There is a known glitch (not sure if addressed in latest patch) where you can somehow incur a bounty or commit an offense that the guards don't acknowledge but the other "law enforcement" types do. It's like you got a hidden bounty for something and some factions, like a Jarl and his court or the Companions, will treat you like a wanted criminal and attack you on sight but it never clicks into place for the guards so they never stop you and give you any of the normal options for paying up or doing time.
I had it happen on one character, strolled into the Palace in Windhelm weeks after helping them win the CW, you know, just dropping by to say hi to my old shield brothers... and they all attacked me. I couldn't figure out why. Reloaded several times, same thing. Reloaded and didn't go in the Palace, the rest of Windhelm and Eastmarch was fine. The way I fixed it was to commit a very minor crime where a guard could see (walked up to a guard, talked to him, then went into sneak and tried to pickpocket him while he was looking right at me) and then just pay the bounty. Paying off the *real* bounty seems to clear any "hidden" stuff from your record as well.
Had the same sort of thing happen a bit later in Whiterun Hold, the guards and other citizens were fine with me but when I went past Jorrvaskr to get to the Skyforge some of the Companions who are tagged as guards were outside in the training yard and they came after me. Reloaded and did the same thing as above with a Whiterun guard and I was good to go again.
