Under Game Effects, Base Effect is one called "ScriptEffect". What is the purpose of this base effect and how do you apply it?

Obsolete. In Oblivion, you could have Script Effect spells, each of which had its own script effect specified. FO3/NV have replaced this with Base Effects with the Script type.
