Are her clothes missing?
She's your wife, why does she need clothes?

I don't want her to be naked, I want her to wear something sixy though. She is currently wearing her hunting outfit, need helping changing.

If you mean clothes as in robes/dress/clothes/etc outfits, she probably won't wear them due to having a default suit of armor and being skilled with it. That armor doesn't include a headpiece IIRC, so she might wear a non-armor hat.

She will wear light armor that you give her as long as it's of higher quality than her default set.

I think there are console commands to remove and equip items for any npc, if anyone knows how that would be great.

Yep, that's pretty right.

In Skyrim, the girl's don't want to look sixy...they want to be protected.

Thankfully, I find Lydia rather enticing in her full plate body armour and horn-ed helmet

If you're on the PC, you can use console commands.

This website is great for Skyrim, and most subjects you search for will tell you exactly what the commands are.
