I've got unrelenting force and whirlwind sprint fully unlocked. Etheral, fire breath, and now clear skies are both pending; the game says I need dragon souls to unlock them.

The problem is... I HAVE dragon souls! I've fought about five dragons since then! What else do I have to do to get these shouts unlocked?

Unlock the shouts with the dragon souls then equip the shout?

Have you gone onto spells then shouts and clicked the unlock button for a specific shout?
