Curiously, this is a very simple fix that has been incorporated into the "Unofficial Skyrim Patch" available in most modding resource places like Nexus and the Workshop.
Apparently there's just one overlooked command in a script that resets the dragons before spawning them, and that's the cause of the "No Soul" dragons.
I don't know why Bethesda has a tendency to overlook known, small issues. They could probably have a developer fix 90% of the bugs in the Unofficial Patch in 1 day. I don't know what part of their business model leads to them ignoring the little stuff.
Possibly because they are aware that the modding community will fix them for one platform, and since they are small matters, the other two won't care enough to rebel.
