Creating compatibility patches for mods

I was wondering if the procedure for creating patches for conflicting mods is the same as with Oblivion. That is, loading two inactive (or one inactive and one active) esps and creating a third patch esp. Of course that patch file is usually cleaned in a third party program due to inevitable ITM records.

I remember hearing somewhere that in Skyrim/CK you can't have an esp as master, is this true? I have received many requests to make compatibility patches for my Sewer mod (which is slightly annoying since that way I'll end up doing an endless amount of patches for every conflicting mod). But I do want to make my mod as accessible as possible and improving compatibility would be a place to start (of course it is somewhat humiliating to be the always on the side that has to make patch, not the other way around, but the less popular one has to submit to this).
