I had this problem with Vignar and his whole court after completing the CW, not because I needed to do the MQ stuff but because I wanted my Thaneship reconfirmed and wanted to buy the house from his steward and all of that. I couldn't even *find* him or Brill or the housecarl anywhere. No one was in Dragonsreach except the servants, guards, and wizards.
I finally had to experiment with moveto commands for both myself and his ID to get one of us where the other one was, it took some time and several reloads because things kept getting weird but eventually I ended up in what appeared to be some basemant under Breezehome which doesn't even exist as a usable part of the house, lol. I think I was able to buy the house from the steward there but then that seemed to get messed up because I was already IN the house, which I shouldn't have been prior to buying it... I don't know. One by one they all walked back out into the street somehow, up stairs that shouldn't have been there and out the front door.
At the time I was using a mod for Breezehome and I knew the interior shouldn't look the way it did, so I really thought I'd messed things up or landed in some kind of parallel universe version of Whiterun... so I got out and reloaded the previous "good" save again. Went back to Dragonsreach just for the hell of it and this time the entire court was right where they should've been.
I should add that I'd gone back to Whiterun numerous times prior to this and had never been able to find Vignar or any of the rest of the people who should have been the "new" folks up in the palace. They were not there, they were not in Jorrvaskr, they were not in the Grey-Mane house, they were not wandering the streets or in any shop or residence that I could investigate. It's like the game put them in some kind of weird "stasis" positions and they got stuck there. I think when I found them and initiated the conversations it unstuck them and they all went to where they should've been all along.
Obviously none of that helps if you can't use the console to find out exactly where he is, but clearly there's something weird going on with the transition of the Jarlship in Whiterun. I'd done the CW for the Stormcloaks once before and he was always in the palace when I went back to the city so I don't know what exactly triggers the problem.
