Quick query:

When I harvest/pick a Beehive for ingredients, does it respawn later or is it gone for good including the bees flying around?

My guess is they do disappear for good as in my game the ingredients and bees have never returned... oops

The bees respawn since you can't take the whole beehive. The ingredients are probably gone for good.

So collecting the flying bees is ok but I should leave the hives untouched as they don't respawn their ingredients? is that right?

i don't want bees to become an endangered species in my game like they are in real life

There are hardly any beehives in the game anyway. I guess that the bees respawn like butterflies and fireflies.
