Since, when I use the stone flesh without wearing armor, even naked, it didn't seem to alter the spell when checking it in the spell effect tab. It still said 60 armor increase.
Bumping.. Im curious about this as well as I planned on taking the Mage Armor perks.
Something else I noticed.. The Dual casting talent for Alteration says it will increase the effect of spells (not the duration like Conjuring). But when I dual cast Oakflesh it still gives the same amount of armor as if I cast it with 1 hand.

That is interesting as well. I wonder how it works, i would have been fine with duration if that would be the case too, just as long as there is some effect.
You have to actually look at your character's armor rating in the inventory screen. The spell tooltip doesn't change when you take mage armor, so stoneflesh will still say 60 AR in the effects tab. But then, browsing over to inventory you'll see 120.

Well after Dual/single casting Oakflesh I did check my armor rating in my inventory both times and it didn't change. My guess is the dual casting talent for Alteration affects the durations and not the strength like the tooltip said. I don't have Mage armor yet so i can't comment on that.
