Maps becoming corrupt upon saving?

I've been following tutorials on map making and such using the Creation Kit. I've been working all day on a cave and I've become quite proud of how it has turned out. However, upon loading the cave in-game I noticed that beyond the first room there have been several missing chunks and random gaping holes where there wasn't in the Creation Kit. I loaded the content back up via the Creation Kit and noticed that everything was still there, so I continued working on my map by creating portals and room markers like the tutorial told me to, figuring that this was the problem with the way my map loaded in-game.

While working I frequently saved. After reaching a bit of a "hitch" in my design process I took a break and exited (saving before I did). I started the Creation Kit back up later to find that the gaping holes in my cave that I had seen in-game earlier were now present within the Creation Kit editor as well. Practically my entire cave has been ruined and I don't feel like it can be recovered.

As you can see there are two rooms, one mostly complete and the other is bits and pieces. There was also a hallway in-between these two rooms that has now completely vanished.

So what's the deal? Is this some sort of error on my part or some kind of bug in the newly released Creation Kit? I'd really like some help with this as I don't want to continue learning to design levels if I have to worry about this happening to them.
