Confused about the creation kit, and altered hair from a pre

So... I was making a mod that wasn't going to have any aesthetic changes, no new meshes or textures. I was bringing back old factions from Morrowind, giving all three of them their own bases. The structure of the first base had been completed, I was only putting in some clutter, then making the three unique NPCs... Then I noticed... In the construction kit, even though the only file being used for information was the vanilla Skyrim ESM, the vanilla hair was not being used, and sometimes in the window the hair would float above a characters head in the kit. In game this doesn't effect the hair, but I wasn't intending for modded hair to be used in my mod, is there something I can do to make it vanilla again? I had no intentions to use anyone else's assets in my mod, not to mention it feels glitchy in the construction kit. The mod isn't close to being publicly released so that's not a problem YET, just hoping it can be fixed. If worst comes to worst, I suppose I'll ask for permission to publicly release a mod with outside assets that accidentally got included.

Other issues include... All three NPCs refused to wear the armor I gave them. They just stood about in their undergarments. They will not wear what I put in their inventory which is confusing, cause in Fallout NV, Fallout 3, Morrowind, and Oblivion, that's always how it used to work, I am wondering how I am supposed to make them wear things. And finally, the high elf, and bretons skintones were even/not glitched out at all, but the redguard npc had an extremely obvious face/body mismatch. I tested it in the construction kit, and outside. If it's somehow related in any way, all 3 NPCs are vampires. Sorry if this is a bunch of questions at once, I worked quite hard on the interior I made, and I was looking forward to working on it more, I now wish I had saved a backup file before I made a single npc if that would've changed anything.

I hope that interior I worked on by connecting almost everything together myself (only about 10% of it was copied and pasted), and even added clutter to it... Isn't permanently ruined as mod material now. :( I might have to start from scratch if nobody has any solutions, even so I'm still baffled by the armor not being equipped/skin tone glitch.

So... Any answers on any of these questions/and/or this new confusing creation kit?

Edit for a bit more clarity: In the past every mod I used was after the creation kit/construction kit/geck was released, so (likely perhaps?) vanilla stuff in the vanilla ESM was unaltered, if that's related in any significant way.
