Should I mess with the base game?

Hi, I'm fairly new to modding and brand new to the creation kit. I'm about a 3rd of the way through my first mod which is a brand new quest line. Everything so far that I have created has been from scratch, I haven't really touched anything in the base game apart from that I will need to make some base characters aliases in one part of a scene in the quest.

The problem is I have found some quite cool things in the game that are broken - and if they were fixed it would make my quest line 100 times better. So I've started creating a new mod to see if I can get these aspects of the game fixed but I'm not sure if I should be even touching anything like this. Certain changes I've made seem to be permanent even if I remove my plugin. It seems like a really bad idea.

The plan was to create 2 versions of my quest line, one with the problems fixed and one without. What I'm asking is, should I even be doing this? And is anyone out there that could possibly help me?

Edit: The broken aspects of the game are some Scenes I have found - the scenes aren't functioning correctly because characters have been sent to the wrong places and trigger boxes are not triggering the scene for whatever reason.

If you change stuff in vanilla, you risk your mod only being playable as a New Game (it may not work with saved games people have).

I'd give you a list of what is and is not risky ... but I'm not at all sure there is a definitive one (or even one at all)
