Alter plugin files

So I am working on a mod, but I want three versions of it. Each version has minor changes, so I want to be able to just alter one and upload it as a new file. The problem is, when I load a plugin file, make the changes, then save it as a different file name, none of the changes I make apply. NONE of them. Not even the ones from the original plugin file. I might as well select the skyrim.esm! Any help?

Are you sure your file was set as "Active"?

I don't want to overwrite the file itself, I just want to make minor adjustments to it and save it separately....

If you dont want to make on file an esm, but want them different; copy the file, rename it then make your changes. You'll have your base file, then your different base file, so to speak.
