Why my npcs have all darker faces compared to their bodies?

Well why ? It is only visible ingame , while in CK they look fine ....

The faces are grey because you have to export the FaceGenData, you just have to highlight your actors names in the object window and hit ctrl F4

Make sure you highlight them in the Actor section of the object window, too. If you have 'All' selected, then Ctrl+F4 wont do anything.
