Why paralysis is alteration ?!

Paralysis isn't a mental state. It's the loss of muscle function.
You're right for physical paralysis, but someone could be in a mental state of paralysis. Your mind is literally the processor for all information taken in by the bodies receptors. Everything from sight, smell, touch are all concepts within the brain.

If your brain was giving you false information, so you thought you were paralysed, you wouldn't be able to move. So paralyse can be justified as illusion as illusion magic (correct me if I'm wrong TES lore experts) is manipulation of the mind.

I kind of beg to differ. In Skyrim Illusion feels extremely stripped down. Granted, this may just be because I'm not much of an Illusionist...
More than likely that is why. Illusion is arguably the most powerful of the schools of magic in Skyrim. It's in (IMO) contention with conjuration for the top spot.

Besides these two spells seem to be more match with thieves/assassins often need to escape the crime scene or eliminate targets as silently as possible

My assassin character prefers to inflict a more permament kind of paralysis

A sleep spell would work well for illusion "you are vary tired" says the illusionist to the troll.
