I've read that you can safely store your stuff in the Guild Chest in the thieves guild, but i've been wanting to decorate the guild once I become Guildmaster ala baskets full of gems everywhere. I was wondering though if the stuff would remain or eventually disappear?

It's only a ten day respawn timer, so it should be easy enough to test.

Put some stuff down, go outside, and wait 11 days. Go back, and see if it's there. It shouldn't EVER respawn, but sometimes stuff doesn't work like it should, so testing first is always best.

No problem. Anyplace that says "cleared" on the map will take 30 days. Can't clear the flaggon (to my knowledge) hence 10 day respawn time.

EDIT: Also, this particular place is never supposed to respawn.

P.S. The chests in the training room are NOT safe. I believe they are on a 10 day timer. Just a heads up. DON'T store stuff in those.
