Possible Glitch(For the Republic part 2)

I managed to get Karl all worked up in front of Papa Khan and they killed him, it now says I am to report to General Moore that the Khans are destroyed. Is this a glitch? Are they no longer allied with Caesar?

Yeah they are taken care of, just go back to Moore and get the next quest.
