How can I complete this quest. Is the only way to complete it to kill every brother of steel by hand?

Nope.. you could

Spoiler

reprogram the laser turrets to fire upon all BoS members and kill off the few NPCs outside the turrets range

or

Spoiler

Steal/loot 3 keycards from certain members or hack a computer to initiate the self-destruct

Maybe there are more ways, but I haven't checked.
