You know, to make it actual Skyrim by getting rid of silly things like Sprigans, Daedra, Giant Spiders, Trolls?

On a serious hardcoe tundra setting with mammoths, saber tooth cats, and all that you get some strange magical stuff and it really kills the experience. Is there a console command to make a species extinct? Like "disable_spiders"

That "magical" stuff is the actual Skyrim. This is The Elder Scrolls.

Anyways, I don't know of a mod that does that yet.

No console commands will do anything like what you're looking for. I also do not know of a mod that removes them either. It might add to your annoyance but one you might consider is thehttp://skyrim.nexusmods.com/mods/9694 +http://skyrim.nexusmods.com/mods/16411. It won't remove the fantasy creatures from the game, but will add more creatures that you may enjoy.
