I have made it through the artillery by moving from house to house and then spoken to 'Mother' about a mission, However after travelling away and then back to Nellis airbase they start to shoot me with the artillery again, even though i have already been inside and accepted quests. If there is a way to fix this i will be very thankful.

No, im not wearing any faction armour and i have yet to make a reputation with them.

Why don't you just fast-travel there? I could be wrong, but I believe that would eliminate your problem.

When i fast travel i am outside their gates, but they still shoot at me, even though i am in their grounds.

I have this exact problem. I just made it past the bombs and was able to get inside. As long as I stay away from the entrance area I'm fine. But if I make a bad move they bomb the heck out of me again and even inside their own zone killing their people. I don't think this would be a huge problem but I unfortunately asked my party members to wait near some houses. So now they are stuck. Even if I fast travel to that old guy on the road, the instant I take a tiny step past him they bomb me with incredible accuracy. Is there anything to be done?

Then don't leave Nellis.

That is, don't leave until you do the first round of quests. Then you'll get quests that send you outside of Nellis. When you come back all should be well.

By the first time you leave NAFB you should have location markers for the hangar's and sat dish array, both of which will take you to the middle of the compound. Perhaps you have revert to a prior save and do the initial Boomers quest again, making sure you get those locations discovered?

Thank you for help, but i save quite often and dont have a save to go back to AND i only have the outside gate to fast travel to. Even when inside their grounds i am still fired upon.

Got to be a way to fix this. I can't get the brotherhood quest done because i'm shelled to death. It's fun too, to wear the Boomer outfit that they GAVE me for being idolized and still I get bombed. Perhaps some console code I can type in?
