When I press T, it doesnt allow me to scroll to select a soul gem. It only shows the top 3. I dont want to use those because they are usually the better quality ones I have.

Are you sure that your soulgems are filled? empty soul gems can't be used

Yes I have plenty of different types filled. It lists only the top 3.

What grade of soul was the weapon enchanted with? That might make a difference.

try using W and S to scroll the list if I recall Correctly, you can't scroll that list with the mouse. Just another fail interface design.
