Changing the filename of my mod a bad thing?

After I changed the filename of my mod I noticed some weird things changed when I went to test a few of the dungeons I had. It was small things like a door wasn't open by default anymore, an NPC was mysteriously missing his armor, stuff like that was easy to fix, but one kind of major thing for my mod that seems to have broke is that some of my TrapFallingRocks will not move at all even when i deleted them and replaced it with a new one. It took me a minute to realize that unless the rock has its "Don't Havok Settle" option checked it won't move for any reason and becomes a stationary object. I double checked that the rocks that are working and ones that arn't working both have the normal 2 scripts on them too.

Now while I can adjust all the rocks to not be Havok settled I was wondering if anyone has ever heard of this kind of thing happening and/or if anyone knows a more permanent way to fix the rocks that won't move, if this is maybe just something that is broke in my game, or is this something that will broken to whoever has my mod once I release it?
