The exact same issue happened to me; curiously it had to have happened in no less than ten mintues; and no more than an hour, after retrieving him after the quest: " I loved you ED-E".
Basically, immediately after retrieving him, I fast traveled to the base of black mountain. I fought half way up the mountain, and I can distinctly remember him being present. Because he got way ahead of me, at one point, and chased down some muties, leaving me in the dusk (something he does often, many times getting him killed). Anyways, after disposing of those muties, I decided, for what ever reason, that I wanted to track down some stealth boys before procceeding. So I began fast traveling to various settlements, and stores, to see if they had stealth boys in stock, none of them did. So I gave up, and headed back to black mountain (this time from neils shack). I procceeded to push forward, when I remembered what happened with ED-E earlier. So I immediately looked around for ED-E, so that I could keep track of where he was, before engaging with more muties. But he was gone, no where to be found. I was simply dumb founded, I didn't remember leaving him anywhere, and I usually have a good memory. To make matters worse, the latest unaffected save was hours away. So feeling like I had no choice, I then procceeded to back track, to every settlement in the game. Thinking I told him to wait, outside of a settlement; I often do that because several times now, NPCs, without provocation, have started attacking ED-E, forcing me to reload from my last save, or run for the nearest exit .
After checking every single settlement, I still couldn't find him. So I tried to wait for several days, knowing that worked in Fallout 3. Still nothing. In fustration, I turned my xbox off, and decided to check the internet, thinking there had to be some glitch, or cheat code to spawn lost companions. Sure enough, I found a thread on some little known site. In it, one member suggested taking the elevator in vault 22, to any other level. I was skeptical, thinking that sounded too easy, but it wasn't difficult for me to undersand why that might happen, so I turned my xbox back on, and tried it. Sure enough, nothing happened. I then went back to my computer, back to that forum, and noticed the first hand reports, of that fix working, were occassions involving both companions. So I decided to get Cass to wait too, thinking I might as well see if that worked. So I try the elevator fix in vault 22 again, and sure enough, theres cass, standing no more then half a foot away from me, nothing but her face taking up my screen. And I get excited, I thought the fix had worked. Then I looked around. ED-E was still no where to be found. Again, further dumbfounded, I procceeded to use that elevator, probably a dozen times. Each time exiting an agonizing load screen, only to find cass staring at me blankly. Desperate, and sort of curious, but mostly just desperate, I tell cass to wait outside vault 22, and I fast travel to my house, and start an epic sleep fest, only stoping to eat and drink (hardcoe mode to thank for that), for a few days. Sure enough I get a pop up; "Cass is no longer your companion", and then immediately after;" Cass has returned to NCR outpost". It wasn't that suprised, that yet again, something that should of worked for both Cass, and ED-E, only worked for Cass. Just to be safe, I continued my snooze spree, for a full 10 days, still nothing.
So its clear to me, despite some of what I have read, that this is infact a glitch. Its not that ED-E is standing some where out there in the wasteland, because I told him to. Hopefully this gets fixed, but being as impatient as I am, im going to have to reload a save several hours behind, to fix this glitch.
