It's unfortunate how crime/factions work.

I was doing the civil war quest line and accidentally hit a stabled legion horse with a stray arrow.

I got arrested by the storm cloaks after. I was like wtf is this?

1.On a purely code-based level, it's easily explained. (already explained as well).

2.On a deliberately-made-like-that-based level, it's impossible to explain.

3.On a yet-another-overlooked-thing-based level, it's also quite easy to explain. Look at number 1.

Well that's just plain stupid. You should only get flagged for a bounty by the faction you're doing harm to, and only if someone from that faction lives to tell about it.
You'd have to kill the Whiterun guards for this to happen, but then you'd have to kill everyone in Rorikstead too to maintain that hush hush no witnesses thing.

To much hassle. Just let them kill off the stormcloaks. You will get them all on your own and undisturbed when you see them wondering about on the roads or wilderness.
