My CK keeps freezing up when I try to merge a (large) plugin

Me and my mod team have been working on this mod for a long time and we need to start using Version control. So in order to do that we need to convert our mod into an .esm

-So people say tesVsnip doesn't work properly and that's true because the quests don't work in-game when I convert it with tesVsnip.
-So I tried wrye bash. Same thing happened. So I'm assuming that wrye bash doesn't work either.
-So I tried the method where you simply rename the plugin from a .esp to a .esm and then open said plugin in the CK and just hit save. Then everything in the plugin file just got erased. (which is normal I think)


-So my last resort was to create an empty .esm file and merge the plugin file to that empty .esm file via Version Control. Through lots of trouble and errors I was able to go get to the point where I can check out the plugin but when I try and check in (merge the plugin file with the .esm/master file): It freezes.
I get a little window where I can write a message and then I get a window where I select which master file I want to merge with(which is where I select the empty master file I made) and when I hit OK from there. It just freezes. I've tried letting it just stay like that for like 30minutes or so but nothing changed.


Sorry for the wall of text I just want to help you help me as much as possible.


EDIT:
Some extra info:
-This plugin file is 7mb but the file size changes down to 4mb when my Creation Kit freezes.
-When I load the plugin with version control on I get like 50-100 messages saying something like:

@Wheeze201: I'm getting the same problem "NavMesh (xxxx....) in cell checked out by". Did you find a solution to this?

Never mind. I noticed the instruction for "Trick to check out Skyrim.esm forms" on the Wiki.

Problem solved.

This procedure (Version Control) seems to work great for restoring integrity of files messed up by previous uses of TESVSnip etc (from before I learned about the damage done).
