I just finished playing trough the dawnguard quest line and i want to play all the other quests also.But its been ages since i played them,and i cant quite remember if it matters if you finish the main quest before siding with a faction or not..so help please?

You don't have to participate in the Civil War at all in order to do the main questline. The only interaction comes in the form of a quest called Season Unending where you must negotiate a temporary peace treaty between the two groups in order to continue, and if you're utterly neutral at that point you could probably just dartboard your decisions.

It doesn't matter. If you start the CW first, you'll have to do MQ until you've finished Dragon Rising. If you do the MQ first, you'll get to do the peace talk if on of the sides in the war still controls at least two holds. If you do CW first, you'll get to meet certain NPCs in . if you do the MQ first, you can to help you in the war.
